A simple idea for interface with the user: simple paint, draw gradient (or use filter) directly on groups.
Then the effect hit all the children layers.
(but I guess it can be super-mega-impossiblo-difficult on the code side)

Okay, that's definitely not display driver related, must be something with layer handling, so let's ping dmitry about it.
I didn't on the intel laptop, but suddenly, I seem to have something on my desktop that seems to be the same problem:
(#10 0x00007f3a7513561d in qt_assert (assertion=0x7f3a75542376 "!this->isEmpty()", file=0x7f3a75542340 "../../include/QtCore/../../src/corelib/tools/qstack.h", line=56) at global/qglobal.cpp:3046)
do you have the full backtrace?

I got a random crash on Windows when making a selection recently, I bet it is due to the same issue.

There's also the swatchbooker format, which supports 16 bits color, cmyk and more, and which might be a good candidate to replace the ancient gpl format.
Some other thoughts:

I think it would be helpful to be able to see all the individual colors used, as sell as be able to edit them on the fly, eg recoloring sprites quickly. Seeing as krita is more of painting program I don't expect my opinion to weigh in too heavily, but I just wanted to add my two cents.

New bug:
Dec 11 2015
Not in 2.9 (just checked on updated animation build).
This was fixed in 2.9.9 I think?
Aren't these fixed already?

Dmitry, the color space selector shows the color space of the layer, so probably, after having selected a noise filter mask, the transformation filter mask is confused on which color space it has and outputs gobbledygook.
